New Search Templates Added to YeastMine - November 12, 2010

  • New pre-defined search templates have been added to YeastMine to query phenotype data, overlapping genes, intergenic regions and references curated to genes and/or literature topics. These templates can be accessed by clicking on the Templates tab and filtered by category using the pull down menu. With the addition of 11 templates in these categories, YeastMine can now be used to query the following datatypes: Chromosomal features, Protein features, GO annotations, Phenotypes, Interaction data and Literature. Please email us your comments and questions about YeastMine.
  • YeastMine is part of a joint project with Intermine, the Rat Genome Database, and The Zebrafish Model Organism Database to provide interoperability between the model organism databases via shared datatypes, such as Gene Ontology (GO) annotations or orthologs.

Yeast Biochemical Pathways Upgraded - October 5, 2010

  • The Yeast Biochemical Pathways have been upgraded to Pathway Tools version 14.0. This version offers a robust search system with auto-complete and filtering functionality to search for compounds, reactions, genes/proteins and pathways. In addition, the Advanced Query page has been enhanced to support structured queries to extract data. The yeastcyc14.0 data files that can be used with version 14.0 and the biochemical_pathways.tab file can be downloaded from SGD's downloads page. Other features of interest are: 1) a downloadable Yeast Biochemical Pathway Poster, which gives you an overview of the manually-curated pathways, and 2) the Comparative Analysis Tool, which allows you to make comparisons between different pathway databases, and compute summary statistics on a single database.

New resource links - July 14, 2010

  • Links to two new resources have been added to SGD: 1) GeneMANIA, a biological network integration for gene prioritization and functional prediction, and 2) the Complexome Database, a database of consensus protein complex predictions. Links to both resources have been added to the "Interactions" pull-down menu on the Locus Summary page, and to the "Interaction Resources" sections at the bottom of the Protein and Interaction pages. See Warde-Farley, et al. Nucleic Acids Res. 2010 for more information on GeneMANIA, and Benschop, et al. Molecular Cell 2010 for more information on Complexome. Beta release of YeastMine - June 22, 2010

  • Try the beta version of YeastMine for flexible queries and fast retrieval of chromosomal features, sequences, and GO-related annotations using predefined template queries or customized queries. New datatypes and additional templates will be added in the upcoming months. YeastMine is part of a joint project with Intermine, the Rat Genome Database RGD, and The Zebrafish Model Organism Database ZFIN to provide interoperability between the model organism databases via shared datatypes, such as Gene Ontology (GO) annotations or orthologs. New file format for SGD's GO annotations file - June 22, 2010

  • The Gene Ontology Consortium has recently changed the format of the GO annotations file (gene_associations file, GAF) to version 2.0. The files contain two new columns (17 columns total): the Annotation Extension column and the Gene Product Form ID column. Details of format 2.0 are available at: GAF 2.0. SGD has updated the S. cerevisiae GAF to format 2.0 on its FTP site. Although SGD has not populated the two new columns with data, gene_associations file parsers/scripts could be affected by the format change.

Additional DNA binding site motifs available - May 26, 2010

  • Transcription factor DNA binding motifs determined by Badis, et al. (2008) A library of yeast transcription factor motifs reveals a widespread function for Rsc3 in targeting nucleosome exclusion at promoters. Mol Cell 32(6):878-87 have been added to the Locus Summary pages of 112 DNA binding proteins (for an example, see ABF2). Each binding site can be viewed in the "Regulatory Role" section of the page and is accompanied by a link to search intergenic regions in the genome for all such motifs.   • A large set of genetic interaction data from Costanzo et al., The Genetic Landscape of a Cell, Science 327: 425-431

(2010) is available for download from SGD's Download Data Files page and will be available via the web interface in the future. This study presents 74,984 genetic interactions, comprising a functional map of the cell. Thanks to the authors for providing their data to SGD.

Sequence and Annotation Updates - January 8, 2010

  • SGD curators periodically update the systematic sequence and its annotation. Information regarding changes can be found via the Summary of Chromosome Sequence and Annotation Updates and in the Locus History pages of affected features. Files on the SGD FTP site are updated weekly.
  • Between 2010-01-04 and 2010-01-05, two new ncRNAs were annotated on Chromosome IX, the annotation of ORF DIA2/YOR080W was changed, and the sequence of Chromosome XIV was changed, affecting the annotation of ORF SAL1/YNL083W.

Changes to files available from SGD - January 8, 2010

  • The following changes will be made to files available for download from SGD in February 2010: All files available in gene registry will be obsoleted. This means that they will no longer be available to download. The annotation_change.tab file will also be obsoleted. This means this file will no longer be available to download. For information regarding ORF qualifiers (Verified, Uncharacterized, Dubious), please use the already available SGD_features.tab file. Information regarding deleted or merged chromosomal features can be found in the new deleted_merged_features.tab file (described below). A new file called deleted_merged_features.tab will be available from http://downloads.yeastgenome.org/chromosomal_feature/. This file will list chromosomal features that have been deleted or merged. The format of the file is identical to the annotation_change.tab file.
