- The SGD full-text literature search capability (powered by Textpresso) has been upgraded and expanded to include publications from 2008. The full-text literature search can be accessed via the Full-text search link on the home page, from a link on the SGD Search Options contents page, and from any Search results page where the search form is prefilled with your search query. The new Textpresso is installed on the first of a series of new servers that are being rolled out at SGD over the next few weeks.
New links to FitDB - October 23, 2008
- Links to the Yeast Fitness Database (FitDB), a website to view fitness defects in mutant yeast strains in the presence of various chemicals, as described in Hillenmeyer, et al., have been added to the "Phenotype" pull-down menu on the Locus Summary and Phentoype Details pages. Biochemical Pathways Wall Poster - September 22, 2008
- The Biochemical Pathways poster on display at the 2008 YGMB meeting in Toronto can be downloaded from the Biochemical Pathways page. The poster can be printed for easy viewing as a wall chart. In addition, the Yeast Biochemical Pathways have been upgraded to Pathway Tools version 12.0. The yeastcyc12.0 data files that can be used with version 12.0 and the biochemical_pathways.tab file can be downloaded from SGD's FTP site.

MORE Functional Predictions Available as GO Annotations - July 23, 2008
- SGD has incorporated computational GO annotations from a method published in Tian et. al., G enome Biology 2008 that combines guilt-by-profiling and guilt-by-association analysis to infer gene function. These data can be viewed in the computational GO annotation section (for example, see GO annotations for YCR041 W). Links to gene pages at the YeastFunc viewer are available on the GO Annotation details page in the 'Assigned By' column and in the 'Functional Analysis' pull-down on the righthand side of the Locus Summary pages. Expanded Phenotype Data and New Curation System - July 17, 2008
- SGD is now releasing our improved and expanded mutant phenotype pages. Over the past year, we re-curated existing mutant phenotypes and added more phenotype data, both using a new controlled-vocabulary system. The implementation of this system greatly increases the amount of detailed information that can be captured for each phenotype, and facilitates searching and comparison of mutant phenotypes. Each phenotype annotation contains a term representing the entity or process that is observed (e.g., sporulation efficiency, carbon source utilization, cell size) and a qualifier that describes the effect on that entity or process in the mutant (e.g., decreased, increased, abnormal). Additional fields display information such as strain background, allele name, conditions under which the phenotype is observed, or the identity of relevant chemicals. A brief version of the phenotype is displayed on the Locus Summary page for each gene, and the complete information is accessible via the 'Phenotype' tab at the top of the page (for example, see WHI3). SGD now contains more than 25,000 phenotype annotations, nearly double the previous number, and we will continue to build upon this annotation with the aim of providing comprehensive phenotype information. All of the information is searchable and may also be downloaded in bulk using SGD's Batch Download tool or FTP site.
Functional Predictions Available as GO Annotations - July 17, 2008
- SGD has incorporated computational GO annotations from the functional predictions based on the analysis of multiple high-throughput datasets published in Huttenhower and Troyanskaya, 2008. This method is described further in Myers et al., 2005, Myers et al., 2007, and Huttenhower et al., 2006. These data can be viewed in the computational GO annotation section (for example, see GO annotations for YDL156W). Thanks to Curtis Huttenhower and Olga Troyanskaya for working with SGD on incorporating these data.
Improvements to the SGD Search - July 17, 2008
- The SGD Quick Search has been expanded to retrieve information from 14 major categories including: names, descriptions, functional information, phenotype data, colleagues, authors, and external IDs. Results are now organized under topic headings that group similar types of information. This basic search is accessible from the top of most SGD pages, as well as from the Search Options page.
Improved Display, Sorting and Filtering of Interaction Data - July 17, 2008
- The Interactions page has been updated to allow physical and genetic interactions to be sorted and filtered based on an experimental method, reference, or phenotype. This table also includes notes about the interaction as well as the annotation type to facilitate the identification of high-throughput datasets. SGD now includes 121,580 curated physical and genetic interactions from the BioGRID version 2.0.42 release. New interactions are added on a monthly basis. These data are available over the web and via bulk download through both BioGRID and a new FTP file at SGD.

New Gene Ontology (GO) Evidence Codes - April 29, 2008
- The Gene Ontology Consortium (GOC) has added three new subcodes for the ISS (Inferred from Sequence or Structural Similarity) evidence code in order to distinguish the types of sequence-based methods used as evidence in making annotations: Inferred from Sequence Alignment (ISA), Inferred from Sequence Orthology (ISO), and Inferred from Sequence Model (ISM). Full documentation on these evidence codes is available at the GOC website.SGD has started using these new subcodes to annotate S. cerevisiae gene products as of April 16th, and these evidence codes are included on the Locus Summary pages, the GO Annotation details and references pages, the downloadable gene_association.sgd file and the GO Term Finder tool.

GO annotations with IEAs now in SGD's gene_association file - March 10, 2008
- SGD has changed the contents of our file that contains GO annotations. This is a major change as it now includes annotations that are associated with computationally predicted methods. These annotations include computationally predicted annotations to the Gene Ontology created by the Gene Ontology Annotation (GOA) project at EBI, Hinxton UK. The file available from the GO Consortium is called gene_association.sgd

Files on the SGD FTP site are updated weekly. Between 2008-3-3 and 2008-3-7, the sequence of Chromosome I was updated, affecting GCV3/YAL044C; and the annotation of the LTR YCRCtau1 on Chromosome III was updated.

Coming Soon: GO annotations with IEAs to be added to SGD's gene_association file on March 8th - February 14, 2008
- On March 8, 2008, SGD will change the contents of our files that contains GO annotations. This is a major change as we will add annotations that are associated with computationally predicted methods. The SGD file currently does not include annotations that are made using the IEA evidence code. These annotations include computationally predicted annotations to the Gene Ontology created by the Gene Ontology Annotation (GOA) project at EBI, Hinxton UK. The file available from the GO Consortium is called gene_association.sgd.

Update on Yeast Biochemical Pathways - January 29, 2008
- All 133 pathways available from the Yeast Biochemical
Pathways have been manually reviewed and referenced. In addition, pathways that have not been documented to occur in yeast have been removed. Curation of pathways unique to S. cerevisiae is ongoing, and we welcome feedback from the research community. The yeast biochemical pathways data are available from SGD's FTP site in two files: the biochemical_pathways.tab file and yeastcyc11.0.tar.200801.gz. These files are updated monthly. In addition, for easy download and accessibility, the yeastcyc11.0 data files are also available for download through the Pathways PGDB Registry for use with the Pathway Tools software.
NAR Database Article - January 8, 2008
- The 2008 Nucleic Acids Research Database issue is now available. This issue includes a paper HTML and PDF by the SGD staff describing the annotation methods used to assign GO annotations at SGD.
