In the other strains the ORF is a dozen amino acids longer. The protein and DNA sequences are highly conserved in this region, which contains a serine protease domain.
There are a couple of possibilities.
1) The reference genome S288C may contain this sequence and the gene is in fact shorter.
2) The reference sequence for S288C is wrong. Only sequencing of the reference strain can tell.
